I have decided to paint first and then assemble and have waited as long as possible to finish installing back window, any thoughts about paint first then install window or install window then paint.

I suppose if you can mask the back window well enough than that is the way to go to install window later. The only other concern that I can think of would be that installing the window while is not required but would be nice to proseal it during the final installation and if you have painted the plane some proseal may get on the paint that is more hassle to clean but it is certainly doable.
 
Mask any areas you plan to use adhesive. Cover anything you don't want painted. Overspray goes everywhere.
 
Just make sure you have good paint adhesion if you decide to bond your window with Sikaflex because the only thing holding your window to the aluminum skin is the bond from the paint.
